1Pardon and well-being
اللَّهُمَّ إِنِّي أَسْأَلُكَ الْعَفْوَ وَالْعَافِيَةَ فِي الدُّنْيَا وَالْآخِرَةِ
Allāhumma innī as'alukal-'afwa wal-'āfiyata fid-dunyā wal-ākhirah.
O Allah, I ask You for pardon and well-being in this world and the Hereafter.
The story
Ibn 'Umar said the Prophet ﷺ never left these words, morning and evening. This is the opening of a longer supplication.

2Lord of mankind, remove the harm
اللَّهُمَّ رَبَّ النَّاسِ، أَذْهِبِ الْبَأْسَ، اشْفِ أَنْتَ الشَّافِي، لَا شِفَاءَ إِلَّا شِفَاؤُكَ، شِفَاءً لَا يُغَادِرُ سَقَمًا
Allāhumma Rabban-nās, adh-hibil-ba's, ishfi antash-shāfī, lā shifā'a illā shifā'uk, shifā'an lā yughādiru saqamā.
O Allah, Lord of mankind, remove the harm and heal. You are the Healer. There is no healing but Your healing, a healing that leaves no illness behind.
The story
'Aishah reported that the Prophet ﷺ would say this over a family member who was unwell, wiping over them with his right hand.

3For pain in the body
بِسْمِ اللَّهِ ×٣ أَعُوذُ بِاللَّهِ وَقُدْرَتِهِ مِنْ شَرِّ مَا أَجِدُ وَأُحَاذِرُ ×٧
Bismillāh (×3). A'ūdhu billāhi wa qudratihī min sharri mā ajidu wa uḥādhir (×7).
In the name of Allah (three times). I seek refuge in Allah and His power from the evil of what I feel and what I fear (seven times).
The story
'Uthman ibn Abi al-'As complained of pain in his body. The Prophet ﷺ told him to place his hand where it hurt and say this.

4The du'a of Ayyub
أَنِّي مَسَّنِيَ الضُّرُّ وَأَنتَ أَرْحَمُ الرَّاحِمِينَ
Annī massaniyaḍ-ḍurru wa anta arḥamur-rāḥimīn.
Harm has touched me, and You are the Most Merciful of the merciful.
The story
Ayyub عليه السلام called to his Lord with this after years of illness and loss. Allah removed his affliction and restored his family.
